The race-week geography
The instinct is to book Union Square because that is where the hotel inventory sits, then assume you will drive or ride to the start. Both halves fail here. Start and finish share one stretch of waterfront near The Embarcadero at Mission/Howard and Folsom, and The Embarcadero is closed in both directions long before you wake: SFMTA says street closures begin Saturday at 9:00 p.m., while the race's own traffic advisory lists The Embarcadero closed 12:01 a.m. to 3:00 p.m., northbound Embarcadero/King from 3rd to Broadway and southbound from Broadway to Harrison. A car cannot deliver you to the start line, and depending on which side of the barricades your hotel's driveway sits on, a car may not be able to reach your hotel either on Sunday morning. So the real lodging decision is not price or view, it is whether you can walk out the door and be in your corral in under ten minutes without crossing a closed road. The four hotels already measured all clear that bar. Everything else is a compromise you should make deliberately.
The Embarcadero waterfront (1 Hotel San Francisco, Hyatt Regency, Hotel Griffon, Harbor Court)
2-4 minutes to the start
This is the answer if you can afford it, and the Hyatt Regency at 5 Embarcadero Center is the race's official partner hotel with a marathon room block, so it is the one place where booking is also a logistics decision. Staying here means you never negotiate a barricade: you leave the lobby, cross the sidewalk, and you are on the course. At 5:45 a.m. the waterfront is dark, cold, windy off the bay and full of runners walking the same direction, which is about as safe and legible as a big-city start gets. The catch is the car: if you drive in, get the vehicle into the garage on Saturday afternoon and accept that it is parked until mid-afternoon Sunday, because The Embarcadero is shut on both sides of you and the northbound closure runs 3rd to Broadway.
Financial District / Montgomery Street, one to three blocks inland

The blocks behind Embarcadero Center hold the bulk of the city's business hotels and they empty out on a summer weekend, which is exactly when you want them. You are inland of the closure line, so a car can generally still reach these hotels on Sunday morning while the waterfront hotels are sealed. The trade is that Market Street is closed 6:30 a.m. to noon and the F Market runs bus shuttles with no service along Market until 11 a.m., so once the race starts you should think of yourself as walking everywhere. At 5:45 a.m. these streets are empty and quiet in the way a financial district is on a Sunday: safe enough, but there is no coffee open and no foot traffic until you reach the water.
Union Square and downtown
Not measured; noticeably farther than the waterfront zone
This is where the cheap rooms are, and it is a defensible base only if you are willing to walk to the start in the dark rather than count on a ride. Market Street's closure from 6:30 a.m. to noon and the F Market suspension mean your obvious transit link back is gone for the whole morning. If you book here, walk the route to the start on Saturday in daylight so you are not navigating by phone at 4:45 a.m. Union Square at 5:45 a.m. is a mixed bag block to block; pick the eastern edge nearer Montgomery rather than the western edge if you have the choice.
Anywhere on the far side of the course loop (Marina, Richmond, the Haight, the Mission)
Not viable on race morning
Treat these as places to visit, not to sleep. The course loops north through Fisherman's Wharf and the Marina, out to the bridge, then back through the outer Richmond, Golden Gate Park, the Haight and the Mission, and each of those neighbourhoods carries its own closure window: Marina 5:00 to 9:00 a.m., Fisherman's Wharf 5:00 to 10:30 a.m., Upper Haight 6:30 to 11:30 a.m., the Mission and Potrero 6:45 a.m. to 12:30 p.m. A hotel inside any of those windows is a hotel you cannot leave by car in the morning and cannot easily return to by car at lunchtime. If you are staying with friends out there, plan to be at the start on foot or by Owl service, and plan the return trip as a walk.

The morning connection
The single fact that decides your morning is that BART does not run early enough. BART's first Sunday trains are around 8:00 a.m. systemwide, and the race is off before dawn: SFMTA gives a 5:30 a.m. start with staggered waves from 5:15 a.m., and SF Travel's guide says 5:30 a.m. at Embarcadero and Mission (SFMTA locates the start at The Embarcadero and Howard). So Embarcadero and Montgomery Street BART stations are useless to you on the way in and only become useful after you have already finished. Overnight, the N Owl is the thing that actually runs, and it is rerouted midnight to 7:00 a.m. in both directions, so its stop is not where the map says. The practical rule: get yourself within walking distance the night before, walk to the start, and save transit for the trip back once BART wakes up and the barricades come down around 3:00 p.m. If you need a Muni line on race morning, SFMTA's own advice is to call SF 311, open 24/7, for the alternate stop rather than trusting the posted one.
